I think Lost is a brilliant TV Show with a completely new concept. You can watch the show as it is and be content with that or you can watch the show and follow the Lost internet community trying to solve all the mysteries and secrets that are embedded in the show. Take a look at LOSTPEDIA to see what I mean.

The most outstanding mysteries are of course the Dharma initiative, the numbers (4 8 15 16 23 42) and the others.

I have my own theories about some of the things - not a complete solution but perhaps clues to one.

The others

There is a book, "The Turn of the Screw" that appears a couple of times in the show. This book is also the key for solving the Lost jigsaw puzzle mysteries. There is a film which is based on the story in this book and in this film we follow the main characters as they think they are haunted by ghosts. They also can't seem to be able to go too far away from the house in which the film takes place. Almost like they are on an island. At the end of the movie it is made clear that it is actually the main characters themselves that are the ghosts and what they thought were ghosts were real people coming to the house after they have died. The name of this film is The Others.

Could it be that the passengers of the Oceanic Airlines flight 815 actually has died and has become lost souls wandering around the island and that the others are the real people.....

Time

There is a lot of references to time in the show:

The company that recruited Juliet (a member of the others) is named Mittelos Bioscience. Mittelos is an anagram for "Lost time" (or perhaps "Time slot").

Two skeletons where found in a cave on the island. The degree of their detoriation would indicate that they have been there for 40-50 years. The Dharma Initiative came to the island in the 70'ies which mean that the skeletons either have to be from before that or.... After episode S03E20 we now know that there were other people on the island than the Dharma initiative. They where called "natives" which would imply that they have been there for a while.

The ship "Black Rock" which disappeared 1881 was found on the island a long way from the sea in a very good state. If the ship would have lied on land for over 100 years in the jungle it would have been more decayed than it was. 

A comment from one of the writers/producers, Damon Lindelof given in Comic Con 2006: "It's interesting that you should ask about time because... you know... you're making basic assumption that they've been there, y'know, as long as they think they've been there. I would say by the end of  Season 3... that very different idea..." then he was interrupted by another writer/producer.

When the brainwashing video in Room 23 is played backwards a woman's voice can be heard saying "Only fools are enslaved by space and time" repeatedly.

One of the others - Richard Alpert, seems to not have aged for at least 25 years.

And there are many more references to this subject.

The island

This is perhaps not so much a clue but more of an observation.

The island seems to have healing powers on some of the people on it. It fixed Johns legs, it made it possible for Jin and Sun to get pregnant and it cured Rose's terminal cancer. But it doesn't heal ordinary injuries - A lot of people have died from injuries caused by accidents or gun shoot wounds. It also didn't cure Ben from his tumor. Does the island only heal some people or some diseases? Perhaps this has something to do with Dr Thommas Mittlewerks work? He also has something to do with diseases and perhaps there is a link to the 30% fatality rate that has been mentioned in the Sri Lanka video.

After watching 'One of us' it appears though, that the island doesn't want women to get pregnant and carry the child to full term. Still Sun did get pregnant when she came to the island, or was she perhaps already pregnant. After episode S03E18 We now know that she did get pregnant on the island. Will she survive? This must also be the reason that the others are interested in children.

After watching the season 3 finale I think the island is much more than just a piece of land surrounded by the ocean. It appears to have a life and will of it's own. I think that it has the possibility to manifest itself as a "monster" or other things or humans. As when Lock saw Walt, Jack saw his father, Hurley saw his friend from the mental institution, Kate saw a horse and Eko saw his brother. I also think that Jacob is "the island" and it wants Johns help.
